Having klebsiella species in urine and using cipro at the moment. I also made pap test and waiting for the results. I am afraid if there is a chance for the same bacteria to be on my vagina does the pap detect bacteria down there?

No pap doesn't detect klebsiella. Pap only detect type of your cell in cervix.

Don't worry as you are already taking tablet. You will kill both vaginal and urinary klebsiella at the same time. Just complete the dosage properly
