I did some test, urine culture, urinalysis and urethra swab test and only my urethra swab showed growth of staphylococcus aureus. Could that be the cause of frequent urination, pain in between my scrotum and anus, and purplish vain-like swelling at my urethra opening and pain at the top of my penis.

Yes what about sensitivity test. You need to use proper sensitive antibiotic for atleast 10 days and repeat culture and sensitivity of urine for further management.
